Museum district

What happens to the cards if the warloard destroys the museum while there are some extra cards under it? Also how much should he pay to destroy?

The cards go to the bottom of the deck, as normal discarded cards. The cost is the normal cost to destroy the Museum (usually 4-1).

What if someone built the graveyard; does he only receive the museum or also the cards underneath?

He only receive the Museum card. The cards underneath are only counter cards, they arent being destroyed by the condottiere, they are simply discarded.
